La diocesi del Chiapas fu eretta il 19 marzo 1539, ricavandone il territorio dalla diocesi di Antequera (oggi arcidiocesi). Originariamente era suffraganea dell'arcidiocesi di Siviglia. Il 12 febbraio 1546 entrò a far parte della provincia ecclesiastica dell'arcidiocesi di Città del Messico.
